Bioinformatics Platform Engineer
Isomorphic Labs is applying frontier AI to help unlock deeper scientific insights, faster breakthroughs, and life-changing medicines with an ambition to solve all disease.
About the Role
You will collaborate to build a high-fidelity biological data layer that serves as the foundation for machine learning at Isomorphic Labs. Moving beyond raw data ingestion, you will create curated biological datasets grounded in high-quality, standardized, and version-controlled data, ultimately driving deeper scientific insights and advancing groundbreaking drug discovery.
You will partner with ML Research, Computational Biology, Drug Development, and Chemistry teams, promoting the adoption of standardized bioinformatics best practices to streamline workflows. Your work will reduce replication of effort, enhance data consistency, and accelerate AI-driven scientific breakthroughs.
Your Responsibilities
Data Infrastructure & Pipeline Development
- Develop and operate large-scale bioinformatics pipelines for high-throughput data analysis, ensuring reliable processing from raw data (e.g., FASTQ, BAM, mzXML) to ML-ready datasets.
- Apply bioinformatics best practices for data ingestion and harmonization, ensuring rigorous versioning, cross-dataset compatibility, and coherent biological representation.
Data Harmonization & Integration
- Harmonize disparate public databases (e.g., Ensembl, UniProt, Reactome, Open Targets), implementing strategies to mitigate:
- Identifier collisions
- Data loss
- Semantic drift across database releases
Cross-Team Collaboration & TLV Integration
- Act as a strategic partner to ML and scientific teams, driving adoption of the internal bioinformatics platform and standardized biological data primitives.
- Provide data-based insights while ensuring project-specific knowledge flows into core bioinformatics infrastructure.
- Participate in research projects as a "Deployed Engineer", troubleshooting complex challenges and bridging the gap between end-user needs and scalability.

- Deliver user-focused bioinformatics solutions, prioritizing enablement and engagement.
Requirements
Essential
- Proven experience in large-scale bioinformatics data processing (e.g., genomics, proteomics, functional genomics, systems biology, single-cell data).
- Strong practical experience building production-grade bioinformatics pipelines in Python, with next-flow or distributed computing frameworks (e.g., MPIDirect, Slurm).
- Track record of delivering high-impact, standardized bioinformatics outputs directly to ML teams, scientific communities, or biopharma projects.
- PhD or MSc in Bioinformatics, Computational Biology, or related field, or equivalent industry research experience.
- Courageous ownership to push system-level improvements while collaborating across teams.
Nice to Have
- Proficiency in domain-specific workflow systems (e.g., Nextflow, Snakemake).
- Experience with data orchestration platforms (e.g., Dagster, Apache Beam) or cloud-based bioinformatics infrastructure (Google Cloud Platform, AWS).
- Hands-on experience with high-performance ML data processing (Polars, modern DataFrames, SQL, materials like Dask or Ray).
- Exposure to regulated PHI (Protected Health Information) datasets.
- Familiarity with machine learning workflows and ethical AI standards through data engineering.

Schedule
We follow a 3-day-per-week office hybrid model, promoting deep collaboration while maintaining flexibility. Currently, core days are Tuesday, Wednesday, and one additional day. If you require a different arrangement, let us know during your screening.
